Sir John Boys fought for Charles I from the beginning of the Civil War, where he was appointed lieutenant colonel and later governor of Donnington Castle. He spent the Interregnum attempting to organise uprisings against Cromwell, and was rewarded for his loyalty on the Restoration with the customership of Dover, and finally in 1662 he was appointed deputy governor of Duncannon Fort, co. Wexford where he died. He was buried at Goodnestone Church, beside the family estate of Bonnington.
