As a captain, Ammen was attached to the U.S. Coast Survey and commanded the steamer Seneca. He was involved in the battle of Port Royal and the attack on Fort Sumter. He suppressed a mutiny aboard the Ocean Queen and was commander of the steam sloop Mohican at both attacks on Fort Fisher.
